I'm not particularly interested in playing MvM, but I like the idea of more fighter varieties.
Is MvM designed to be balanced if you just drop its fighters in a CB ship?

Yeah, you should be able to use the fighter profiles from MvM with no problem.

New fighter abilities like microjump, boarding, and computer-infiltration attacks A new fighter type - the gunship 2 new starship roles - the Battlecarrier, and the Raider Expanded rules for boarding actions

Yep, it all should work without a problem. We have carried these over and Dread plays different Universes against each other. In fact, he did a BSG vs SW battle at cons.

Hmm reading this the battlecarrier seems to invalidate both the gunline and the carrier roles. Is this meant to replace both those roles in MvM?

It doesn't get the full benefits of either, its more of a blend. That said, its probably a better deal.

It doesn't get the full benefits of either, its more of a blend. That said, its probably a better deal. If you carry a lot of fighters it's a good deal. But you are trading guns for fighters. A lot of people here don't believe that is a good trade.
